Slightly fixed?
Firebarrage "fixed" the logic for removing cloning modules recently.
Right now as of my recent test, screwdriving the console with a gene module in disassembled the console slightly in dropping broken glass but also removing the gene module, at cost of having to re-apply glass and screwdrive it back on. Not sure if this is intended, will let them know, though at the very least it can be removed currently, albeit with some small drawbacks.
