You can re-arrange abilities on your HUD as a vampire and presumably other antagonists(?), which is pretty nifty.
However, doing so causes massive oddities when you later get upgraded versions of existing abilities.

Potential reason for why this might be happening:
From doing another test with not re-arranging my abilities:
It turns out that your old not-upgraded ability icons aren't removed, new ones are just placed on top and hiding them, which you can see if you rightclick:
